So very recently, I found that the flare stack was not handling crude oil. It would fill up and sit there doing nothing.

I just ran a test now, and it is voiding it correctly - not sure if this was just fixed in the last update or something?

The item/fluid handling facility still displays the same behavior as the flare stack used to, filling up and doing nothing.

I'm not sure if there is a plan to make the facility for voiding solids and the flare stack for liquids or something? The facility does not give a list of craftable recipes and if it can only handle the fluids it says on the box, then it might be worth not letting it accept fluids it can't handle.

I can't edit the title but should be more like "problems with the item/fluid handling facility". One of the few things it claims it can do is turn dirty water into water. It can't. The flare stack can destroy dirty water - though it makes stone. I don't currently have a need to reclaim water but I think this falls into bugged territory. Or work in progress?

This is a case of "fun with internal names". The item/fluid handling facility can turn el_dirty_water - a fluid from 248k, same as the facility itself - into water. But el_dirty_water isn't available in ATOM. ATOM uses kr-dirty-water, from Krastorio 2. (And if it did allow doing this conversion with kr-diry-water, I'm pretty sure that recipe would get disabled in order to force using the options that have byproducts.)

AFAICT, the only fluids in ATOM that this building can do anything with are steam (turns into water) and water (makes go away) - it doesn't look like it ever had the code to handle arbitrary fluids the way K2's flare stack does. And, unfortunately, I don't think it's possible to make it only accept the liquids it can actually be used with. Since the flare stack is cheaper anyway, I would just use that and not worry about it.

Okay thanks. When I went to make this is was more concerned that neither facility could handle crude oil, but I did a due diligence test prior to making a new thread and found that that aspect had been fixed, but that I was very confused about how they are supposed to be used.

I know this needs some polishing. Currently I can't provide that. If anyone wants to contribute, feel free to create a pull request.
