I need ships for gleba because I play with wayward seas, but pelagos locks out cargo ships on it's surface. Can I do something about it?

You can either use galleon, that with pelagos installed can be placed on waterways
or
Use mod that was made precisely to make playing with Wayward Seas a bit smoother: Gleba after Pelagos
