The sprite scale of some buildings are not right.
Currently I konw:
Greenhouse
Crusher

It seems the scale of ssprite should be doubled to match the tiles it take.
Sorry I don't know how to post pictures here.

I have a tons of mods on, which includes: bobs, angles, aai, krastorio2, space exploration, natural evolution
(and it is interesting that AB and K2 cannot coexist without SE, there will ba a tech loop)
Base on the tooltip, the Greenhouse shows: Krastorio 2>Space Exploration
And the Crusher, beside K2, it touched by NE and SE
So I think SE is pretty suspicious here.

Maybe OP means the scale of icons inside the buildings? I've noticed that they are really small (i.e. normal-size but should be bigger) in warehouses, quantum computers, and fusion plants, but not greenhouses or crushers. I'm not running with any other mods that add or modify buildings, except Deadlock's Larger Lamps, Beautiful Rail Bridge and Miniloaders, none of which seem relevant.

By garbage mods, you mean the mods for earlier version of game?

Some other mods rewrite K2 buildings. It's not a K2 problem.

So after a long try and error, I find a minimal mod list to reproducr the conflict is: K2+bob's lib + bob's ore + bob's enemies
