This is a pre-existing bug ( meglinge fork has it too) Confirmed to exist still in your version 2.0.37
If you do a mass select and do a "cut" (Ctrl X) Supply Depots dont get removed.
This appears only to impact Supply Depot type the rest are removed as expected
Should be fixed in 2.0.42
