The science enhancer cannot run a recipe if the number of output fluids exceeds 1. This does not come up in vanilla, but two of the science pack recipes I have cannot run in the enhancer because of this: the cubium version of cryo science, and Thermodynamic science pack from dea dia.
One possible solution I can think of is implementing something similar to the electromagnetic plant, where all four fluid ports are two way (both input and output), meaning any recipe with 4 fluids or less on both ends of the process would work.
