It doesn't seem to be an issue yet, but I think some mods out there force recipe prototypes to be in the full format.
(recipe.ingredients, recipe.normal.ingredients, recipe.expensive.ingredients)
Thanks for your report. I believe this is handled in this mod's util.replace_ingredient library function. It should go through all 3 possible ingredient prototypes and check for both full format and short format. Let me know if you run into any issues.
