Yep, noticed that as well. That's just how it is I guess, as the helicopter is basically a customized car without collision. Not a big deal imo, but if someone reads this and knows how to get around it - please let me know!
You could check what the Aircraft mod do to avoid this, I'm not sure what it is exactly but it doesn't have this issue. Then you could do what the Liftoff mod do and have an entity for the grounded helicopter and one for the flying state and switch them out when you get off the ground and vice-versa.
While you're checking Aircraft look into how thy had done equipment grids - it used to have the same issue as your mod with equipment disappearing if you mine the vehicle.
