Battery Quality only seems to affect the train intermittently, Guessing it is whenever it draws charge from the battery . the benefit goes away the moment they charge at a station.
That's pretty much it, yes. Based on the way the mod works and how quality interacts with fuel, there's not much to be done about it, unless you want to avoid using station charging and rely on batteries entirely.
