In version 1.0 you could input in a loader by its side, like this :

With the 1.1 update the loader doesn't load in this configuration.

Is it due to changes in hitboxes, and can it be fixed ?

From the 1.1.0 changelog:

Changed loader to only connect to the front belt, not from side. This is to fix internal problems related to modded loaders with custom sizes and side loading of it.

No, there is nothing I can do about it.
