Found away around it there is a mod that lets you pick recipes
Can second this, vanilla stone furnaces don't use any efficiency smelting recipe
Third this. The recipes need to overwrite the vanilla recipes instead of being their own I believe.
just install the "Furnace Recipe Selection" mod and you will be happy)
