H and V don't work in mod
H and V are needed to flip factories

What do you mean "don't work"? Does the button in splitter GUI work?
It doesn't change any keybinds or adds new ones so H and V should work all the same.

the entrance is not blocked by pressing the buttons

Does the splitter have a single output belt to determine which side to block? Like in the thumbnail image.
