There's a few of these I've discovered with auto upgrading:
- Underground belts don't keep their directions
- Splitters lose any filters or configs
- Chests lose all settings and limitations

Yes, currently the improvement process works by removing the old object and adding a new one, so items are taken from the conveyor.
I will fix this in the future.
