Can't reproduce. The merge tool shows tiles being selected, but it doesn't do anything when finishing selection. Both normal and alt mode does nothing for me.
Anything else you tell me which would help me reproduce this? If not, I won't be able to fix this.
It most likely is problem specific to your config, because something this like this would have been reported a long time ago if it happened for everybody.
