Are you saying that submachine guns are being removed when they shouldn't be? They way it works is by removing weapons and armor unless they are used by something else, in which case they stay. Seeing as submachine guns have a use, I'd expect them to stay craftable.
SubmachineGunFix was my small attempt to do something. It didn't work. I see that your mod shouldn't remove the submachine-gun recipe, because it is an ingredient, but for some reason it did. It also removed the recipe for the Grappling gun mod. That isn't an ingredient for anything so that would be expected.
