Thank you for the report. I would need a bit more information, e.g. which factorio version, which train tracker version, if you use any other train related mods such as LTN or Cybersyn. And ideally, if you have a save to share that shows the problem, that would be great.

Cybersyn seems to be using temp stops for loading and unloading. Train Tracker ignores those because they mess with the internal state. I will see if I can get this fixes but I wouldn't keep my hopes up.

Get the 1.2.0 version of the mod and turn on the new 'Named temporary stops are considered regular stops' in the startup settings. This should fix your problems. Let me know if that works better.
