when using the alternative mode from the config, setting ores like "tin ore" from bobs gives it 0% yield which makes them drop nothing from mining.

Edit: It's not just the alt mode, its all ores from bobs chemicals (aka "bobplates"), but the fix below fixes the issue completely.

after trying different things out, the fix for this is, "The issue was that the mod was running in the data stage, but bobplates (and other mods) add their resources in the data-updates or data-final-fixes stages"

the resource processing logic is moved to a new file "data-final-fixes.lua"
