Since the Logistic expansion mod add x5 chests, it could use the separate settings with whitelist, area, height, width only for the logistic chests

Example usecase:
the main mod set up to have wider variety of sizes, and the Logistic one have much smaller amount of sizes.

If the chests you are talking about are ini separate mod that should be easy to implement, that was whole point of 5.0.0 update. Mod authors can easily create merged variants of their chests (while also providing possibility to configure width/height/area/whitelist/inventory limits). Do you have link to the mod you mean?

I mean this one, the Merging Chests Logistic, the vanilla Logistic Chests

I'm afraid that this would be annoying for everyone else who would like to have same settings for all chest types.

A checkbox "override default", that is disabled by defaut ?
