Which Factorio and Mod version? Any other mods?
Does the factorio-current.log have anything usefull in it? This might be a Factorio issue, since FatController does nothing special when saving (it doesn't even know when a game is saved). You might want to report this here: https://forums.factorio.com/viewforum.php?f=7
