I'm guessing you have Alien Biomes installed, it deletes the custom tiles of other mods to make space for all its own custom tiles. Unfortunately Factorissimo can't work without its tiles (can't have a factory building without an inside, right?). To make Factorissimo work again, you'll need to edit the Alien Biomes settings to add less tiles (if there are any such settings), or else uninstall Alien Biomes.

Launch the game, go to Options -> Mod settings -> Startup, and if you find any Alien Biomes settings that look like they cause Alien Biomes to use fewer of its own tiles, apply them. If there aren't any such settings, you're out of luck.
