Mods introducing new content into the game.
Just loaded a saved game from yesterday (Factorio 0.15.3) and it has deleted all my factories.
What. Are you sure Factorissimo2 is enabled?
Yes, it was enabled but the program disabled it, said it was incompatible, greyed it out and listed all the things I'd lost. It was fine when I saved it last night.
All the other enabled mods worked fine.
Update Factorio to the newest experimental version, and it should fix your issue.
