Haven't had any issues with other mods so far, except for some perfectly harmless unintended interactions with Water Fix, Bottleneck and Auto Deconstruct.
Beacons don't beacon through the walls of factory buildings. If you want assemblers inside a factory building to be beaconed, you need to put the beacons inside the factory building too.
