You have too many filters. If there are too many empty filters in the filtration machine the machine is still "full" as far as the inserters are concerned, and won't be filled up until all "products" are drained. (Empty filters are a "product" of the recipe.) If you want to put a back to back assembly machine/filter machine put no more than 10 filters in total between the two.
