I've been tinkering with this mod in conjunction with alien biomes, and I believe this is happening because the tile sets in "Data.updates" are being voided instead of replaced, so it's defaulting to placing water instead.
I hope it is fixed now. With the update, biomes are not disabled anymore, instead the sprites are just replaced.
