Every so often I will get a box simply for replacing a belt or blueprint and I cannot remove them. Is there a way to mine these wooden boxes to get them out of the way of the factory or are they intended to be permanent fixtures?

You can always shoot the chest and that will make them disappear.
I have released a fix for this. It should not be possible to get hidden loot when mining player entities.
